my cart bag is a Sunmountain c-130 - an amazing amazing cart bag - it has 14 dividers for each club. i like that when that bag is on the back of a cart all the clubs sorta line up. each club of mine has its own spot so i know where that club is at all times. i like that you dont need to ram clubs in and grips dont slide down the shafts its just easy and quick and best protection i think. my carry bag is a pain to use - im going to buy my next carry bag with 14 dividers
References :
It really won't matter. The shafts will eventually develop some form of bag wear- it's just a natural thing. Bags that have the individual dividers give shafts a ring of wear around the entire surface.

I had an original Nike SQ on a Grafalloy Blue shaft. Had it for about three years. After a year in the bag, the blue near where the shaft touched the bag had worn off. Didn't affect its performance, just looked not good.

You could use "sock"-styled headcovers- the ones with the long, knitted necks. They would extend down into the bag, thus keeping that wear at bay.
References :
If you are interested in protecting the shafts against scratches, having the plastic tubes is a good idea....this is most important if you decide to sell your clubs in a couple of years.
References :
If all your clubs are graphite then it is a very good idea to protect them, the plastic tubes are a bad idea somehow they don't stay clean and grips always stay dirty. Buy a bag with the individual dividers to protect your shafts from scratches and banging around that will harm them.
References :
The more protection you have the better. that said, the graphite shaft is pretty durable when banging up against other clubs. i think the most important aspect of your back should be the strength of the outer shell, so the bag itself cannot bend!
